Abstract

These proceedings contain papers from the 2009 Workshop on Algorithms in Bioinformatics (WABI), held at the University of Pennsylvania in Philadelphia, Pennsylvania during September 12-13, 2009. WABI 2009 was the ninth annual conference in this series, which focuses on novel algorithms that address imp- tantproblemsingenomics,molecularbiology,andevolution.Theconference- phasizes research that describes computationally e?cient algorithms and data structures that have been implemented and tested in simulations and on real data. WABI is sponsored by the European Association for Theoretical C- puter Science (EATCS) and the International Society for Computational Bi- ogy (ISCB). WABI 2009 was supported by the Penn Genome Frontiers Institute and the Penn Center for Bioinformatics at the University of Pennsylvania. For the 2009 conference, 90 full papers were submitted for review by the Program Committee, and from this strong ?eld of submissions, 34 papers were chosen for presentation at the conference and publication in the proceedings. The ?nal programcovered a wide range of topics including gene interaction n- works, molecular phylogeny, RNA and protein structure, and genome evolution.

Abstract

The Greek word apoptosis was used first by Hippocrates as a synonyme of dislocations of the bones, structural changes related to tissue, by Marcus Aurelius in political and social context as failure and decline. The physician Galen extended the medical meaning of apoptosis to wound healing and inflammation. Apoptosis, or cell suicide is an integral part of life cycle of plants and animals indicated by the loss of 140-190g (50-70 billion) cells each day in the human adult, amounting to the body weight in one year. The growing interest in apoptosis is indicated by the number of scientific publications since the 1990s which is now more than 140,000 and will exceed 160,000 by the end of 2008. The unique feature of this book is the use of synhronized and reversibly permeabilized cells allowing to visualize the dynamic nature of chromatin condensation through transitory chromatin and chromosomal forms including changes upon genotoxic treatment, which were not seen earlier. The chromatin condensation process is illustrated from string (DNA) to rope (chromosomes) in more than 160 figures. The interdisciplinary nature of studies summarized in the book facilitate the global view of readers interested in the higher order structure of nucleic acids. The wealth of additional information will attract a wide population of readers. The natural audience engaged in DNA research such as genetics, cell biology, biochemistry, molecular biology will find that it contains essential material.

Abstract

Several large dsDNA-containing viruses such as poxviruses (smallpox) and herpes viruses are well known among the scientific community, as well as the general populace, because they cause human diseases. The large dsDNA insect-infecting baculoviruses are also well known in the scientific community because they are used both as biological control agents and as protein expression systems. However, there are other large dsDNA-containing viruses, including the giant 1.2 Mb mimivirus, which are less well known despite the fact that all of them play important roles in every day life. Seven of these virus families are reviewed in this book.

Abstract

Within a remarkably short period of time it became clear that TT viruses are widely spread globally, infect a large proportion of all human populations studied thus far and represent an extremely heterogeneous group of viruses, now labelled as Anelloviruses. TT virus-like infections have also been noted in various animal species. The classification of this virus group turns out to be difficult, their DNA contains between 2200 and 3800 nucleotides, related so-called TT-mini-viruses and a substantial proportion of intragenomic recombinants further complicate attempts to combine these viruses into a unifying phylogenetic concept. Although studied in many laboratories, the medically most interesting question of their possible pathogenic role in humans remains unanswered until today. It is not unreasonable to suspect that persistence of at least some specific TT virus genotypes may result in some infected individuals in a definable pathogenicity. We believe that this volume provides first hints in support of this view.

Abstract

Propelled by the success of the sequencing of the human and many related genomes, molecular and cellular biology has delivered significant scientific breakthroughs. Mathematics (broadly defined) continues to play a major role in this effort, helping to discover the secrets of life by working collaboratively with bench biologists, chemists and physicists. Because of its outstanding record of interdisciplinary research and training, the IMA was an ideal venue for the 2007-2008 IMA thematic year on Mathematics of Molecular and Cellular Biology. The kickoff event for this thematic year was a tutorial on Mathematics of Nucleic Acids, followed by the workshop Mathematics of Molecular and Cellular Biology, held September 15--21 at the IMA. This volume is dedicated to the memory of Nicholas R. Cozzarelli, a dynamic leader who fostered research and training at the interface between mathematics and molecular biology. It contains a personal remembrance of Nick Cozzarelli, plus 15 papers contributed by workshop speakers. The papers give and overview of state-of-the-art mathematical approaches to the understanding of DNA structure and function, and the interaction of DNA with proteins that mediate vital life processes. .

Abstract

The Phylogenetic Handbook is a broad, hands on guide to theory and practice of nucleotide and protein phylogenetic analysis. This second edition includes six new chapters, covering topics such as Bayesian inference, tree topology testing and the impact of recombination on phylogenies, as well as a detailed section on molecular adaptation.
