Peptidomics Neuropeptiden zijn belangrijke boodschapper moleculen in metazoan. Het zijn in essentie kleine proteïnen. De meeste proteomische studies kunnen deze korte eiwitten niet analyseren omwille van hun lengte, ze lopen bijvoorbeeld van de standaard gels af. Daarom zijn nieuwe technieken ontwikkeld die deze neuropeptiden wel kunnen analyseren. Peptidomics heeft als doel het karakteriseren van het peptidoom: dit wil zeggen de totale neuropeptide inhoud van een cel, orgaan of organisme op een zeker tijdstip. Peptidomics heeft twee doelstellingen. Eerst willen we weten welke neuropeptiden er aanwezig zijn. Ten tweede willen we weten waar deze exact gelokaliseerd zijn. Massaspectrometrie speelt in beiden een cruciale rol. De methoden die in ons labo gebruikt worden zijn nanoLC Q-TOF MS en MALDI-TOF MS. De vloeistof chromatografie scheid de peptiden in een biologisch mengsel en de massaspectrometrische technieken zijn ongelooflijke gevoelig en nauwkeurig. Zo kunnen we op het labo neuropeptiden identificeren in verschillende vertebrate en invertebrate soorten waarbij we een groot aantal nog niet gekende peptiden vinden. De volgende doelstelling is natuurlijk de biologische functie van deze peptiden leren kennen. Dit is mogelijk door peptidomen onder verschillende fysiologische condities te vergelijken, dit wordt differentiële peptidomics genoemd. Differentieel voorkomende peptiden spelen waarschijnlijk een rol in het onderzochte proces. Fase transitie van sprinkhanen en de diapauze van de Colorado kever zijn zo al onderzocht. Mijn doctoraat onderzoekt de neuropeptiden in verschillende muisweefsels. Differentieel onderzoek wordt er o.a. gedaan naar muizen met diabetes. Peptidomics Neuropeptides are import messenger molecules in metazoa. They are essentially very short proteins. Most proteomics studies cannot analyse these neuropeptides because they are too short, they will run of gels for example. New techniques were developed to analyse these neuropeptides. This set of techniques is called peptidomics. Peptidomics aims to charachterize the “peptidome” or the total neuropeptide content of a cell, organ or organism. Peptidomics has two main objectives: we want to know which peptides are present, and second, we want to know where they are localized exactly. Mass spectrometry plays a critical role in both. The most widely used methods in our lab are nanoLC Q-TOF MS and MALDI-TOF MS. The liquid chromatography allows us to separate the peptides in a mixture very efficiently and the sensitivity and accuracy of the mass spectrometric techniques are unsurpassed. This allows the different researchers from our lab to analyze the neuropeptides of several invertebrates and vertebrate species, hereby detecting a considerable amount of newly described neuropeptides. The next step is to know what the function is of all these neuropeptides. This is possible by comparing the peptidomes of different fysiological conditions (differential peptidomics). Peptides that occur differently are likely to be involved in this process. This way, peptides that were involved in phase transition of locusts and the diapauze of potato beetles were discovered. My research project focusses on mice. Differential peptidomics is applied to mice with e.g. diabetes. Peptidomics bij de muis Neuropeptiden zijn waarschijnlijk de oudste signaalmoleculen van meercellige eukaryoten. Ze komen voor in vrijwel alle dierlijke weefsels en hebben meerdere belangrijke functies in het lichaam. Mijn onderzoek bestaat eruit nieuwe neuropeptiden te ontdekken met behulp van een zeer gevoelige analytische techniek: massaspectrometrie (MS). Hiermee zijn we niet alleen in staat nieuwe peptiden en hun modificaties te ontdekken maar ook volledige peptide profielen (het “peptidome”) van een weefsel of orgaan in kaart te brengen. Het vergelijken van deze profielen in verschillende fysiologische condities stelt ons in staat om de mogelijke functies van de verschillende peptiden te achterhalen. Peptidomics of the mouse. Neuropeptides are probably the oldest regulatory signalling molecules of multicellular eukaryotes. They are expressed in almost all tissues of animals en have multiple important functions. Therefore, the aim of my research is to detect new neuropeptides by using a very sensitive analytical technique: mass spectrometry (MS). MS is not only able to analyze one peptide but it also allows us to determine the neuropeptide profile (the “peptidome”) of a tissue or organ. These profiles can be compared under different physiological conditions in order to elucidate the functions of the different peptides.

Nutriënten zijn belangrijke regulatoren van groei. Wanneer een essentiee l nutriënt, zoals een koolstof- , stikstof- of fosfaatbron niet meer aan wezig is in hun omgeving, zullen gistcellen stoppen met groeien en overg aan in een soort van slapende toestand, stationaire fase genoemd. In dez e toestand kunnen cellen periodes zonder voedsel overleven, onder andere door hun verhoogde stresstolerantie. Toevoegen van het ontbrekende nutr iënt, in de aanwezigheid van een fermenteerbare koolstofbron, activeert de Fermenteerbaar Groei Medium (FGM) signaalweg. Dit zorgt ervoor dat de cellen de stationaire fase eigenschappen verliezen en opnieuw beginnen te groeien. Verschillende eiwitten in de plasma membraan van gist werden geïdentific eerd die niet alleen de toegevoegde nutriënten in de cel transporteren, maar tegelijkertijd ook dienst doen als nutriëntsensor en zo de FGM sign aalweg activeren. Helaas zijn er momenteel weinig andere componenten van deze signaalweg gekend. Behalve proteïne kinase < U>A (PKA) is het kinase Sch9 (het gist homoloog van de zoogdier eiwitten PKB en S6K) het enige andere eiwit waarvan we weten da t het nodig is voor activatie van de FGM signaalweg door een stikstofbro n. In deze studie hebben we onderzocht wat het belang is van de gist eiwitt en Pkh1-3 (kinasen die sterk gelijken op het zoogdier eiwit PDK1) voor d e juiste respons op het toevoegen van nutriënten. Zowel de katalytische subeenheden van PKA (de eiwitten Tpk1-3) als het Sch9 kinase hebben een mogelijke PDK1 fosforylatiesite, wat erop duidt dat deze eiwitten mogeli jk substraten zijn van Pkh1-3. Om te achterhalen of Pkh1-3 ook effectief een rol spelen in FGM signalering, bestudeerden we eerst hun belang in de activatie van het enzyme trehalase, één van de doelwitten van de FGM signaalweg. In cellen zonder Pkh1-3 is de trehalase activatie door zowel glucose als door een stikstofbron sterk verlaagd. De katalytische subeenheden van PKA zijn nodig voor zowel stik stof- als glucose-geïnduceerde activatie van de FGM signaalweg. Pkh1 fos foryleert Tpk1 inderdaad in vitro, maar deze fosforylatie is in vivo&nbs p;niet afhankelijk van Pkh1-3. Bovendien blijkt dat factoren waarvan gew eten is dat ze PKA activiteit verhogen, zoals bvb. toevoegen van glucose aan glucose-gedepriveerde cellen, niet zorgen voor een toename in PDK1 site fosforylatie van Tpk1. Hoewel we voorlopig niet weten welk kinase d eze site in Tpk1 fosforyleert, tonen onze resultaten wel dat deze fosfor ylatie zeer belangrijk is voor de activiteit van PKA. Bovendien is fosfo rylatie ook nodig voor binding van de regulatorische subeenheid. Dit lig t in de lijn van wat gekend is over het belang van deze site in zoogdier PKA. We tonen hier voor de eerste keer dat Pkh1-3 nodig zijn voor stikstofsig nalering in gist, en dat zij Sch9 fosforyleren. Bovendien verdwijnt deze fosforylatie als er geen stikstof aanwezig is, en keert ze terug wannee r er terug stikstof (en alle andere componenten die nodig zijn voor groe i) aanwezig is. Op deze manier lijkt de fosforylatie van Sch9 sterk same n te hangen met de groei van de cel. Onze gegevens wijzen dus op een nie uwe functie van de gist Pkh eiwitten, naast hun reeds gekende rol in cel integriteitssignalering. Andere onderzoekers toonden recent aan dat ook het TORC1 eiwitcomplex Sc h9 fosforyleert op een stikstofafhankelijke manier. Samen met onze resul taten, duidt dit op een centrale rol voor Sch9 in stikstofsignalering in gist.
